Role of the chromatin organization in transcription termination

Abstract

Transcription is a process by which the RNA is produced based on the information contained in the DNA. In eukaryotic organisms, this fundamental step of gene expression takes place in the nucleus. Although transcription initiation is more or less understood, transcription termination remains unclear. The most accepted theory suggests that the RNA polymerase 2 (RNAPII) is detached from the DNA matrix via the action of an exo-ribonuclease. However, it seems that this enzyme is not sufficient for a complete termination. An RNAPII pause would also be necessary to promote interaction between the polymerase and the ribonuclease. Yet how RNAPII is stopped at the end of the gene is not clearly defined. Transcription termination also includes cleavage and polyadenylation of the transcript. This step depends on a variety of factors recruited by the phosphorylated residues present on the carboxy-terminal domain (CTD) of the polymerase. Nevertheless, the mechanism triggering the phosphorylation of these specific amino acids is not known. In this study, we propose a link between chromatin conformation and transcription termination. Since transcription appears to terminate in a nucleosome depleted region, we asked whether the sudden change in chromatin structure could be responsible of CTD phosphorylation. Moreover, as this region is accessible to many transcription factors, we tried to address whether the polymerase could be stopped by one of these proteins, or by a nucleosome following the terminal nucleosome depleted region (NDR). We finally propose a new model linking chromatin conformation to elements essential for efficient transcription termination.
