Vie - Pharma. 388 The development of new therapeutics is often limited by the perceived “undruggability” of disease-relevant proteins. Classical drug discovery has mainly targeted deep, well-defined pockets visible in static structures, but proteins are dynamic: binding sites may be transient or hidden in the ligand-free apo state and become accessible only after conformational rearrangement or ligand binding. Such cryptic sites could expand the druggable proteome, yet their systematic detection and thermodynamic characterization remain challenging. This thesis addresses these challenges through two complementary strategies: large-scale structural analysis and atomistic molecular simulations. Data-driven methods generate hypotheses about where cryptic pockets may occur, while statistical mechanics provides a quantitative framework to assess whether these sites can bind ligands favorably. Chapter 3 presents CryptoBank, a structural database and computational framework for studying cryptic pockets. We developed a pipeline that systematically mines the Protein Data Bank for apo–holo protein pairs and introduced an interaction-centric crypticity score. This score compares ligand accommodation in the holo structure with the steric clashes expected in the apo conformation. The resulting dataset of experimentally supported cryptic sites was used to train a sequence-based predictor by fine-tuning the Protein Language Model ProtT5 with Low-Rank Adaptation (LoRA). The results suggest that evolutionary sequence patterns can predict residue-level cryptic propensity, offering a route to identify cryptic sites when high-resolution structures are unavailable. Chapter 4 focuses on binding thermodynamics using enhanced sampling molecular dynamics. Because identifying a cavity is not sufficient to establish ligandability, we developed an automated pipeline for Absolute Binding Free Energy calculations based on OneOPES. This method combines collective variables with multithermal sampling to improve the exploration of rare binding events and slow conformational changes. We validated the protocol on SAMPL Host–Guest benchmarks, including cucurbit[8]uril and TEMOA systems. The results show that robust sampling can support systematic comparison of force fields and water models, and can yield stable free energy estimates even from displaced or unrefined poses. Chapter 5 complements this work with a contribution to the PLUMED Tutorials ecosystem, improving the reproducibility and accessibility of the automated OneOPES protocol. Finally, Chapter 6 applies CryptoBank to G Protein-Coupled Receptors, a major class of membrane proteins and therapeutic targets. Since standard structural alignments are often unsuitable for GPCRs, we adapted the pipeline using transmembrane-focused alignments and site-specific apo definitions. This analysis recovered more than 1,200 GPCR structures and identified 121 putative cryptic sites, providing new insights into the druggability landscape of this receptor family. Le développement de nouveaux traitements est souvent limité par la perception que de nombreuses protéines impliquées dans les maladies sont « non druggables ». La découverte de médicaments a surtout ciblé des poches profondes et bien définies, visibles dans des structures statiques. Pourtant, les protéines sont dynamiques : certains sites de liaison peuvent être transitoires ou cachés dans l’état apo, sans ligand, et ne devenir accessibles qu’après un réarrangement conformationnel ou la liaison d’un ligand. Ces sites cryptiques pourraient élargir le protéome druggable, mais leur détection systématique et leur caractérisation thermodynamique restent difficiles. Cette thèse aborde ces défis par deux stratégies complémentaires : l’analyse structurale à grande échelle et les simulations moléculaires atomistiques. Les approches guidées par les données génèrent des hypothèses sur la localisation des poches cryptiques, tandis que la mécanique statistique fournit un cadre quantitatif pour évaluer si ces sites peuvent lier des ligands favorablement. Le chapitre 3 présente CryptoBank, une base de données structurale et un cadre computationnel pour l’étude des poches cryptiques. Nous avons développé un pipeline qui explore la Protein Data Bank afin d’identifier des paires de structures apo–holo, et introduit un score de crypticité centré sur les interactions. Ce score compare l’accommodation du ligand dans la structure holo avec les conflits stériques attendus dans la conformation apo. Le jeu de données obtenu a servi à entraîner un prédicteur fondé sur la séquence, en affinant le Protein Language Model ProtT5 par Low-Rank Adaptation (LoRA). Les résultats suggèrent que les motifs évolutifs des séquences peuvent prédire la propension cryptique au niveau des résidus, offrant une voie pour identifier des sites cryptiques lorsque des structures haute résolution ne sont pas disponibles. Le chapitre 4 porte sur la thermodynamique de liaison à l’aide de simulations de dynamique moléculaire avec échantillonnage amélioré. Comme l’identification d’une cavité ne suffit pas à établir sa ligandabilité, nous avons développé un pipeline automatisé de calculs d’énergie libre absolue de liaison fondé sur OneOPES. Cette méthode combine des variables collectives avec un échantillonnage multithermique afin d’améliorer l’exploration des événements de liaison rares et des changements conformationnels lents. Le protocole a été validé sur les benchmarks Host–Guest de SAMPL, notamment avec les systèmes cucurbit[8]uril et TEMOA. Les résultats montrent qu’un échantillonnage robuste permet de comparer systématiquement des champs de force et des modèles d’eau, et d’obtenir des estimations stables d’énergie libre même à partir de poses déplacées ou non raffinées. Le chapitre 5 complète ce travail par une contribution aux PLUMED Tutorials, améliorant la reproductibilité et l’accessibilité du protocole OneOPES automatisé. Enfin, le chapitre 6 applique CryptoBank aux récepteurs couplés aux protéines G, une grande famille de protéines membranaires et cibles thérapeutiques. Les alignements structuraux standards étant souvent inadaptés aux GPCRs, nous avons adapté le pipeline avec des alignements centrés sur les domaines transmembranaires et des définitions apo spécifiques à chaque site. Cette analyse a récupéré plus de 1 200 structures de GPCRs et identifié 121 sites cryptiques putatifs, offrant de nouvelles perspectives sur la druggabilité de cette famille de récepteurs.
